Han var statsminister i den borgerlige koalisjonsregjeringen fra 12. oktober 1965 til 17. mars 1971, da regjeringen oppløste seg selv. Han var statsminister mellom 1965 og 1971. Han gikk av som statsminister da det ble kjent at han hadde vist fortrolig informasjon om Norge i forhandlingene om EEC-medlemskap til blant andre Arne Haugestad, daværende leder av Folkebevegelsen mot norsk medlemskap i EEC. Dokumentet ble videre lekket til Dagbladet, og Borten fikk skylden for lekkasjen. På 1980-tallet kom det frem at det var Bortens presseråd Ole N. Hoemsnes som hadde lekket dokume! ntet til Dagbladets journalist Per Vassbotn. Da Borten overlot kontoret til Trygve Bratteli sa Borten «at det å lede en regjering er som å bære staur. Det er lett når de er godt samlet, men det er tungt å bære sprikende staur». Dette ble deretter et velkjent og betegnende uttrykk på sentrumspartisamarbeid.
